With version 1.7.18, zoom on scroll is improved and will affect only lightboxes and full-screen mode.
Embedded flipbooks won’t interfere with page scroll mechanism.

How can I make zoom on scroll work with normal embedded mode again?
There had been many requests so this has been a UI issue – to have scroll interfere with page scroll.
So it will only be limited to fullscreen mode and lightbox.
That’s too bad. It should be possible to change this in the options!
Is there any way I can roll back to the previous version? I’m using a plugin called WP Rollback, but it doesn’t work with 3D FlipBook: Dflip Lite. It says “It appears there are no version to select. This is likely due to the plugin author not using tags for their versions and only committing new releases to the repository trunk.”
