customizing to allow for iframes

We have pages that we allow our clients to embed on their own websites using iframes. Is there a way to customize the settings to allow iframes on specific domains or to simply allow them without restrictions? I have had to deactivate the plugin which is sad because the security reports looked pretty great. If needed, I am willing to update server files directly if you can provide instructions. Grazie.
