Customer paid but order cancelled by WooCommerce

I just got a payment notification from PayPal. The Customer has paid.
I did not get a “new order” message from WooCommerce though and the system lists this order as “cancelled” (red “X” in front of the order). As reason it states there was a timeout.
Well… what is this supposed to mean? The customer has definitely paid but WooCommerce denies this. This is bad. Even worse is that I can’t find a way to send the customer an order or shipping confirmation anyway.
What is wrong with WooCommerce?
