I’m having the same problem. It checks the box, but does not save the selection. Just the last checked box.
For example, if I check boxes 1, 2, 3 and hit save, only box 3 remains checked.
Using Google Chrome, WP 4.5, UM 1.3.49
Same problem. I try to find a solution with allow/not allow WP-admin… but doesn’t work…
I’ve only the admin role checked, if I try to check another member to give rights to see the relating menu, the change is not saved !
I am facing same problem. I am able to check ‘Members’ and ‘Admin’ check box from Menu Item, but wp-admin saves only one of them.

Tried to deactivate and activate without result.
Also tried to delete the whole plugin and reinstalling, still without results.
I revert to old version of the wp 4.4.2, with him plugin works fine
