Custom theme, "where used" checkboxes not responding

    I’m developing a custom WP theme from scratch and having issues integrating the plugin. Within the CMS, the plugin is appearing on pages and standard posts, but not my custom post types. How do I get the plugin to appear on custom post pages? In the plugin settings, I can see all the pages and post templates I’ve created but checking them does not add Supersized to the CMS pages (actually, the results of the checkboxes seems to be inconsistent in general). Do I need to edit my theme support for custom posts in my functions.php file?
