Do you recall which version of BP you were running before the update?
The specific email notifications you’ve mentioned – friend requests, etc – are not created by BuddyPress Group Email Subscription. Instead, they come from BuddyPress itself. So it sounds to me like you’re not experiencing a problem with BPGES, but a broader one with BP.
Are you running any plugins that change the way that email is sent on your system, such as an SMTP plugin or integration with a service like SendGrid? If so, you might want to temporarily disable it, to see whether it’s part of the problem.

– BP version: I don’t remember exactly but it guess it was the former one (as I update every version one after the other). Now I use –
– BP notifications : You’re partially right ! but in fact, I forgot to mention that email notifications precisely sent by BPGES (after setting daily or weekly options) have the same issue
– other plugins running (SMTP…) ? No I don’t use any SMTP plugin like SendGrid. The only plugins I use (sending notifications) are : SB welcome email, Registration magic, and Email Templates to customize all notification layout

Furthermore, before BP update, all mentionned plugins worked fine well and email notifications sent by BPGES (notifications options settled) arrived with the right layout, customized with Email Templates plugin (as well as all the others BP email)

I wonder whether there’s an interaction between ‘Email Templates’ and BP. Have you tried disabling that plugin to see whether BP emails render properly?
You may also want to check Dashboard > Emails to see whether the BP email templates are present.

I cannot disable it because Email Templates is not a standalone plugin but it seems to be integrated in my Onecommunity theme (as I cannot see it in my list of plugins in WP backend).
Onecommunity theme is made specially for BP sites (https://themeforest.net/item/onecommunity-buddypress-theme/3713046). I’m also in touch with Onecommunity support but so far, we did not understand what’s going on. : (

I am therefore very annoyed because I cannot leave these BPGES notifications as is, without layout and completely unreadable by users.

in fact I don’t use ‘Email Templates’ but Email Custiomize feature within BP.
After many testings, it appeared that there’s a conflict between “Buddypress” adn BPGES and “RegistrationMagic” plugins since latest BP update
The most curious thing is that it worked fine so far. : /
