Creating/managing CPTs with plugins, then switch to php

    I managed to create Custom Post Types by adding codes to the functions.php file
    Still, I am having trouble adding custom taxonomies and making them sticky. So, I am gonna use plugins to that end.

    However, I hope to replace all these things with php files that I will create {when I figure out how)
    Will that create problem to the CPT posts that I will publish in the mean time? or, will I be able to switch seamlessly?
