    There is no conflict at all. Inserting CSS inline to the footer is a sensible option that could create some visual issues on some themes.

    More than likely, the reason is that due to plugin option, the main theme style is now placed to the footer, AFTER the inline style generated by theme options, so that the main theme style is not overridden by theme options. Please note that there is nothing wrong with your theme.

    I will try to find a solution to avoid this “style order” issue.
