It turned out to be the Jetpack. I turned Jetpack off, and comments now nestle, but people must enter their information each time. Is someone looking at fixing this?
Oops, for some reason I didn’t see your third post saying that it was JetPack. Nevermind. But I don’t see your comments as being nested. You turned JetPack back on?
The comments NOT being nested are the problem, CrouchingBruin. I turned JetPack off so that NEW comments would nest. It doesn’t fix the old comments, which I don’t care about. I only care about comments going forward. I want to go back to using JetPack, but only once whoever broke it fixes it.
Hmm, I activated the Twenty Eleven theme on my test site, as well as JetPack, and my comments are still nested. I also tried activating & deactivating JetPack comments (JetPack > Settings > JetPack Comments) with no change. The only thing which made a difference was checking or unchecking “Enable threaded (nested) comments” under Settings > Discussion. If you are still having problems, try posting a question in the JetPack support forum.
I tried the uncheck/check thing and that did nothing. I also reactivated JetPack comments, and they were still not nesting.
I didn’t realize there was a JetPack support forum. Thank you for letting me know. 🙂

Running 3.8.4 Twenty Eleven theme, and suddenly yesterday comments have stopped nestling. Replies go to the bottom of the thread as new comments. The blog settings are still properly checked to go 5 deep. HELP please. Thanks.
