The combined CSS gets included in the head before external CSS (such as a library like Bootstrap), causing a problem with some non-specific rules being overriden by the libraries (e.g. font setting on the body).

I would like an option to have it included last.

No option, but you can use below to change where the CSS is injected;
```
add_filter('autoptimize_filter_css_replacetag','override_css_replacetag',10,1);
function override_css_replacetag($replacetag) {
	return array("</head>","before");
}
```
