This sounds like a possible problem with jQuery / Javascript. Can you test with all other plugins deactivated and while running the default theme? Does that let you save category colors?

I don’t know what the default theme is. I’m using twenty twelve.
how about trying to deactivate all other plugins except EM and WP FullCalendar ?

I’m just now setting up the website (it’s not yet live) so EM and Full Calendar are the only plugins I have activated. I’m using theme Twenty Twelve and no modifications have been made to it yet. Now, it did let me set the three EM Category colors in the first place. It just won’t keep the changed color.
To eliminate simple things, am I correct that the way to save the new color is “Apply to All” button that’s under the grid showing the three categories? And that’s the only “save” button it needs? When I go to make this change, I put a checkmark in the category I’m trying to re-color, then I use the color picker which comes up whe you place curser into the color box. It changes the color AND the number within that color box. And after I hit that Apply All button, when the screen refreshes, the category’s checkmark disappears. Therefore, it LQQKS like that’s the only save button needed. But just checking to be sure that I’m doing it right.

ARG! I am SOOOO sorry!! (hanging my head in serious shame)
I have been sitting here plugging in color changes under “Add New Category” on Screen Left (Events/Events Categories). I finally moused over the category inside the grid that I’m trying to talk to instead of just clicking a checkmark into its box. And “Edit” appeared. I went there, and sure enough, that’s where my color box is. I was using the wrong. dang. box.
My sincerest apologies for wasting your time on this. Color is changed. Sheeesh!
