I can’t find a setting to hide empty categories from the category page.

I can generate the list the way I want it to appear with a shortcode in a page that is not set as the “categories ” page in events manager, but then most of the category links show this warning at the top of the page:

Warning: in_array() expects parameter 2 to be array, null given in /wp-includes/post-template.php on line 1059

I tried this in twentytwelve with all plugins except Events Manager disabled to rule out conflicts.
    Frustrated! — any help appreciated.

OK — I worked around this problem by switching to a custom menu, putting my new Category page with the shortcode under Events, then associating a different, unlinked Categories page to Events Manager to give the categories a parent when selected.
