Category and monthly pages pointing to main pages

I recently switched to a windows server from a Linux and I’ve got everything working fine – except this:
Permalink structure
http://mysite.com/index.php/archives/%post id%Hence category archive struvture:
http://mysite.com/index.php/archives/category/general/Page 2 of same (should be):
http://mysite.com/index.php/archives/category/general/page/2/But the “previous entries” link on the 1st page page points to:
http://mysite.com/index.php/page/2/i.e. to the page 2 of “complete site”
Same problem with the monthly archive http://mysite.com/index.php/archives/date/%year%/%month%/
This problem wasn’t there earlier when I had the permalink structure:
http://mysite.com/date/%year%/%month%/%postname%I added the “index.php” bit because it seems that is necessary for the mod rewrite part to work on IIS – I repeat that all that part is working fine i.e. there is no problem with IIS as all other links work fine. Just to reiterate I’m NOT getting 404s on the above – the links being generated at display time are wrong. For e.g. if I manually type http://mysite.com/index.php/archives/category/general/page/2/ into the address bar I get to see the 2nd page of my posts under the “general” category as expected.
However, the “previous” and “next” links on this page are incorrect as well.
I suspect that this problem might be due to “index.php” bit in the URL but it really shouldn’t be the case as this is a WP recommended – ok atleast endorsed – “standard”.
So what do you think?
