i have the same problems with my blogs!!!
can not use the THEMWAVE page builder of Flatco theme after I updated to 3.9!!!
Salitio –
Did you:
– create a new menu, name it and Save?
– assign this new menu to a theme location? primary navigation, secondary navigation, etc., depending upon your active theme
– when you select an item from the Pages/Links/Categories and click Add to menu, does it show up in the Menu Structure area and do you click Save Menu when it does?
Additionally, which version of WP are you using and which theme.
If the above does not work, try switching to one of the default themes and deactivate your plugins and try again.

Thanks for your reply.
I am using the latest version of wordpress 3.9. I have deactivated all of installed plugins and using Twenty Thirteen theme (also tried twenty twelve).
When I try to create a menu first time it fails, after clicking save menu it reloads but nothing has been saved and have to start all over to create again. AFter two or three times trying it finaly creates a new menu.
Also the default primary navigation menu is empty. When i try to add pages/links/categories first time clicking on ”add to menu” it doesnt add anything. After reloading the page and trying a couple of times it adds the items to the menu and when i click on ”save menu” the page reloads but nothing is saved and the menu box becomes empty again, all the added items are gone and the primary navigation box for that menu is deselected.
btw, i know exactly how wordpress admin area works and had made websites many times.
As I mentioned we are running on a private virtual server, could it be the server settings? it seems that its not saving the settings.

Yes i have another wordpress installation on the same server with exactly the same issues.
I also have another wordpress site (3.9) on a shared server and that one doesn’t have the issues.
Unfortunatly i dont understand what server issue it could be.

I’ve been looking around and for most people bumping the number of max_input_vars solve for them.
However didn’t works for me, but you might want to try that.
add to php.ini the line or bump it up, in case the line is already there.
max_input_vars = 5000
P.S: Apache needs to be rebooted.

Hi everyone,
Just want to say I fixed the issue – apart from raising the max_input_vars I also added
suhosin.post.max & request.max_vars in my .htaccess :
php_value suhosin.post.max_vars 8000
php_value suhosin.request.max_vars 8000
That fixed it for me. π

In the end I upgraded my whole server…
Centos7 php5.4 apache WP4.0.1 and so on and that fixed the issue for me.
My new server has even less resources (memory,CPU and etc)…
but it’s working perfectly now.
