We have debugged the reported issue which is occurring on few of the WooCommerce stores and found that it was a minor UI issue. We have fixed the issue and released a new version of the plugin. Please update the plugin to the latest version 2.3.3 and check for the issue.
After updating the plugin please post us a confirmation whether the issue gets resolved or not.

I can confirm that the check boxes are working after I updated the plugin.
I have been monitoring my GA ecommerce but data comes through. The website was highly customised so do you think the premium version will resolve this issue?
