Can you please provide me the steps to reproduce this issue? PR that you are referencing might solve this issue but I cannot release that fix until or unless I can see that issue on my end and test the fix.
I have already asked this question to AMP Developer, I am sure that I am doing any silly mistakes that’s why this issue is not generating on my end.

Actually, you just have to have AMP (with AMP Developer Tools enabled) and Custom Permalink installed.
In our case, we just have to add a new post, define a custom URL and save it.
This creates automatically a new URL in Custom Permalink.
If you try to preview the article, it will land on the homepage. Same if you publish the article and click on it.
