It sounds a little as if the files may be removed due to exceeding available storage.
However, to get a better picture could you attach a log file from a recent backup?

No, I have more than enough storage, files are just disappearing. I have been using updraftplus for a long time now and never had this problem.
I manually backed up files and db on all my sites (over 30) on 20th July and confirmed they were all ok and present on the server. All sites are scheduled to backup files and db at least fortnightly, some more frequently. Server shows that those files that were definitely there are now missing, and only db backups there, some only 2 db backups instead of 4.
Link is to a log file for a scheduled full backup (can’t attach files here). Existing backup list on site shows full backups, and email received to confirm it succeeded. On the server this site now only has 2 db backups.

Hi there,
Examining the log file I found contradictions which may indicate a past or present plugin conflict.
The log file is reporting 8 backup sets and is showing failed attempts to delete excess backup files.
This indicates the files may have already been deleted by another process outside of UpdraftPlus.
As you mention Main WP and problems started when using it I think there is a possible relation.
I would suggest you wipe UpdraftPlus settings in Advanced tools, deactivate and delete the plugin.
Reinstall the plugin and prepare a plugin conflict test by temporarily deactivating the other plugins.
Configure your UpdraftPlus backup settings, the schedule and retention rules, and then save them.
After you have saved your remote storage settings click rescan remote storage in Backup/Restore.
Note how many backups are shown and then perform backup or allow a scheduled backup to run.
Confirm the backup set is shown in Existing backups and then confirm it also exists in the storage.
Once there are sufficient backups to reach your retention levels confirm these levels are applied.
As you used Main WP with several sites you may need to repeat this process on each of the sites.

I think I have found the problem. FileZilla!
After following your instructions on a site that was very problematic and redoing a backup the files were still was not showing. Don’t know why I thought of doing it, but I went to my DirectAdmin for the site and looked at the folder in File Manager. I was amazed to see that they’re all there, just some of them were not being shown in FileZilla.
I deleted that site in FileZilla and readded it and blow me all the files were showing!!
Thank you so much for helping. I’m just so annoyed I’ve spent days trying different things with UpdraftPlus when it wasn’t that at all!!
