When you activate the plugin, it will default to “Reader” mode. This will make AMP versions available for all singular posts and pages, except for pages that have custom templates assigned or the homepage. For those you can manually select “Enable AMP” when editing the post/page.
In Reader mode, non-singular templates are not available in AMP, for example, index pages like category/author archives.
However, we do not recommend Reader mode because it presents your content in a simplified design that is separate from your active theme’s templates and stylesheets. The mode we recommend is “Standard” mode. This will make your entire site AMP, including all URLs regardless of the template type. However, Standard mode does require a theme that is AMP-compatible (see our ecosystem page).

In other words, does all posting pages become AMP once immediately after activation?
In order to select a page and turn it into AMP, is it necessary to disable all pages manually and then enable them again?
Yes, all URLs (depending on the template type) become available in AMP right away. The AMP pages are generated at runtime.
What if we disable certain post types? Will that remove the AMP pages? I am currently researching how to completely remove AMP from our site without getting 404’s and without having issues with Google Search.
