I discovered in both iOS and macOS Safari settings there’s a toggle to switch on/off something called “Check for Apple Pay”. Doing some digging on the Apple dev site, I think there’s a method to call the Apple API that needs to be included in the WooCommerce – will paste that link below. When I disable the “Check for Apple Pay” option, I am able to see the Apple Pay buttons on all my devices, the same as I am using the private browser. I was just turning on and off test mode and whatever settings I could find and at some point it worked 🙂 I haven’t touched it since so it wouldn’t disappear again.
