Where is this warning coming from? And what is the issue exactly?
There’s one setting which might cause issues with AMP if you enable it: the javascript redirect. If you have enabled it, disable it again in settings/ssl.
Other than this I’m not aware of any possible conflicts. If you can tell us a bit more about the source of the warning and the actual issue this warning this is about, I can look into it.

Sorry I missed noticing it, it occured on the plugin page or on the amp plugin page I believe.
But the actual message was:
Warning: The following plugins may be incompatible with AMP: really-simple-ssl, genesis-simple-hooks
The amp plugin stated that: The site is using paired AMP mode with auto-sanitization turned on, the validation errors found are already automatically handled.
So I had ignored it for a while now. But after you mentioned to disable javascript redirect it is not showing in the Validated URL list mentioning which plugin is causing the error.
