It’s not actually a border, it’s a shadow.
If you’re not using a Child Theme, and if the theme doesn’t have a designated section of the dashboard for CSS modifications then install this Custom CSS Manager plugin http://wordpress.org/plugins/custom-css-manager-plugin
Then use its “CSS Code” section of the dashboard to hold your CSS modifications:
Alternatively use your Child Theme style.css file to hold your CSS modifications:
.main-navigation {
box-shadow: 0 5px 1px #adadad
}
How do I use the CSS Manager Plugin after I install it?
Just add the CSS code to the new Custom CSS section in your dashboard.
We don’t need to see that entire style.css file – it’s all visible on your site – I’ve deleted your last post because that’s way too much code to post here.

After you install that plugin, find the section like that in your Dashboard – copy the CSS Andrew posted above into that section. Save it.
sorry, trying to figure out where to change that shadow? I want to shrink the shadow height..
Read my post above – you’re not changing anything, you are ADDING the code above – it will override the existing CSS styles.
The black box that my logo sets in is what I want to shrink the height on.
Try uploading a smaller logo – in terms of its height – it’s setting that height.
