Added Logo, Now Menu's Are Out of Wack!

I am having a problem with my site after adding a custom logo. The site is now showing a large empty space in the upper right side that is bigger than when the logo was not there. Any idea how to revert the menus to the regular position? I have a coming soon page up that is rather hard to remove and re-add, please see the pic below.
