I have a primary domain with wordfence installed and the firewall has been enabled. I think I saw a warning when I enabled the firewall to enable it on all subdomains first. I have subdomains with wordpress applications and want to know if I can install wordfence on them now and activate the firewall even though it has already been activated on the primary domain first?

Yes you can optimize the firewall on the subdomains after the main domain. When you click the button to optimize the firewall it should report that there is already an auto prepend file being used and show the path to the main site’s .user.ini file
Example If your main domain is in /server/home-directories/userX/public_html and your subdomain resides in /server/home-directories/userX/public_html/subdomain the message will show the existing ,user, ini as being at /server/home-directories/userX/public_html/.user.ini
There will be an override button that you can click to create a new .user.ini (or add the auto_prepend_file value to the current one). It should optimize without any issues. If you have Siteground or another provider that has a PHP variables manager in your CPanel you can follow the steps at this link:
    https://www.wordfence.com/help/firewall/optimizing-the-firewall/#alternative-hosting-provider-setups

    I hope this helps.

    Tim
