WordPress.org sites don’t necessarily have “ownership” like WordPress.com sites. They have Administrators of course, but there’s no one specific owner. Do you perhaps instead mean that happened when you connected Jetpack to the site?
Is so, simply disconnect Jetpack from WordPress.com at Jetpack > Dashboard > Site Connection > Manage Site Connection in your site’s Dashboard, then connect again when prompted to the desired WordPress.com account. All of Jetpack’s data is stored in WordPress.com’s system relative to the site’s URL, so it’s perfectly safe to reconnect with a different WordPress.com account.

When we made the switch from WordPress.com to .org, our followers from the .com site did not transfer over. I am using this link: https://jetpack.com/support/subscription-migration-tool/ to migrate our followers.
However, when I’m logged in as the official blog user, not my personal account, every time I try to hit the migrate button, a popup comes up saying only blog owners can migrate followers.
If I try to migrate from my personal account, the owner of the new blog, it doesn’t give me the option to migrate followers from the blog, only my personal blog. I just want our followers to move over because now we’re back at 0 and having to start over.

The tool will only work if the Jetpack site is also connected to the WordPress.com account of the original site’s owner.
Alternatively, the folks at https://jetpack.com/contact-support/ can do it for you if you send from the email address on the WordPress.com account of the original site’s owner.
