When I go to the WordPress menu and select “header” it states that I don’t have access to it, as an administrator. I previously had a header image on my theme, and would like the ability to set that back up.

Additionally, my menu holds every page I’ve published, rather than the menu I’ve created under “Menus”, why does it not follow my menu bar?

.. Upgrade to the latest WordPress version, 3.4.2, the header and background sections require it.

As for your menubar, when you’re in appearance -> menus, in the upper left you have to set the menu you made’s position, use the drop down, select default or menubar and click save. The menu you created will appear in the menubar at that time.
