If you haven’t already, you will need to create a child theme.
I made a tutorial on how to do this for my own theme, but if you replace every instance of “Totum5” with “twentyeleven” it’s the same process.
How to make a WordPress child theme
Once you’ve created Style.css create a file called “header.php” and add the following:

Is using an SWF absolutely necessary for what you want though? If you are just using it as an image slideshow, JavaScript is a much cleaner way of doing it.
I don’t know a thing about coding or java. But if that’s a better way of doing it, then that’s what I will do. What are the steps for using java with my swf files?
It might not be possible to do it using JavaScript, it depends on what your SWF files actually contain. I think, as you already have the SWF files created, it would be easiest to just use them.
If you follow my steps above to create a child theme, in the file header.php (above) replace the following: YOUR SWF CODE GOES HERE
with this:

You will need to replace each instace of REPLACE THIS with the URL of your SWF file.
