I had the same issue. The solution is to edit the feedwordpress.php,
on line 169 it says:
add_filter('post_link', 'syndication_permalink', /*priority=*/ 1, /*arguments=*/ 3);
This part only handles Posts from the Post-Type post.
You’ll need to add a line beneath to make the permalinks work for custom Post-Types:
add_filter('post_type_link', 'syndication_permalink', /*priority=*/ 1, /*arguments=*/ 3);
I hpoe the author of the Plugin reads this and the solution will find its way into the next update. (Unfortunately the Plugin hasn’t been updated for a long time)

Thanks for the bug report on this. I just pushed a fix for this issue to the development version of FeedWordPress on Github, and the fix will also be in the upcoming incremental release to FWP, which should be released tomorrow. (Monday 12/17.)
