The opening cart page is warped, misaligned to the left, and breaks every skin we test, over six skins (all are top selling wordpress skins) are completely broken.

Themes not skins.

The plugin cannot integrate perfectly with every theme in existence – that would be impossible.

See this doc on theming http://www.woothemes.com/woocommerce-docs/codex/third-party-custom-theme-compatibility/ Once you get the gist of it its fairly simple.
