    I think I’ve found a couple of issues more. I splitted my main web in two categories like this;

    MainWeb .com
    2ndDomain .com ->(category 1)
    3rdDomain .com ->(category 2)

    and I use the same theme for all domains. Whenever I try to do a search with the searchform from 2nd or 3rd domain, it just doesn’t work. It reports missing page. However, the search form works ok whenever you do a search from MainWeb .com.

    The second issue I’ve found is that sub-categories are working weird. I sub-divided each of above categories in sub-categories like this;

    2ndDomain .com ->(category 1)
    – sub-category 1
    – sub-category 2
    3rdDomain .com ->(category 2)
    – sub-category 1
    – sub-category 2

    Whenever you browse a sub-category;

    2ndDomain .com/category/category 1/sub-category 1

    wordpress navigation links you to the parent web, MainWeb .com in this example;

    MainWeb .com/category/category 1/sub-category 1/page/2

    and it should link to;

    2ndDomain .com/category/category 1/sub-category 1/page/2
