Placing comment numbers correctly

I have my comments numbered, but the numbers are not in the right place. See the problem here:

I have looked through the CSS and template tutorial, but I can’t seem to get them moved over. I would actually prefer a numbering system that looks like this one:

Not sure what the deal is with that site, but the instructions aren’t there.

Any ideas?
