Hi. If you have not figured out the meaning of the error yet, it means that your site is using more resources than your hosting provider allows for your hosting plan. With this said, you your site is working when permalinks are set to “default” which does raise some other questions.

Can you elaborate more on why you had to restore something?
One of the solutions that I have seen here is deactivating some or all of your plugins and switching the theme to the default a default them. If your site works using custom permalinks then I would say that your WordPress install is uses just under the limit your hosting provider has in place. To solve the issue, I would look into upgrading your hosting plan.
I would not start digging into too deep until you rule out that it is not a theme or plugin issue.
