3.1 update: subcategories now in permanent redirect

Since the upgrade to 3.1 (I think there is a link, it is a new problem), all my subcategory pages are now broken, receiving this message:
This webpage has a redirect loop
The webpage at http://www.lewisheriz.com/work has resulted in too many redirects. Clearing your cookies for this site or allowing third-party cookies may fix the problem. If not, it is possibly a server configuration issue and not a problem with your computer.Error 310 (net::ERR_TOO_MANY_REDIRECTS): There were too many redirects.

I’ve seen a few threads on this. The solutions either don’t apply to my site, or they don’t work. The ‘Permalink Fix & Disable Canonical Redirects Pack’ didn’t have a permalink option in the dashboard, and it seemed to redirect every page to the home page.
My permalinks were set up like this:
/%category%/%postname%.html
With category base
.
If I remove the dot (which I use to take out the /category/ section in the permalink), permalinks work.
Does this mean that with 3.1, there is no longer a workaround to remove the /category/ part of the url?
Any help/pointers much appreciated.
