Just out of curiosity. If you reset a password for an account, can the user login? I do not know how but the salts may have been changed. Nothing in WP was changed in the latest release that had anything to do with passwords.
I believe that if I reset the users password from the admin and send them the password then the user can login. Otherwise you can’t just login with password as I have tried it myself and it give an error saying password is wrong. I have tried a few times now. It is only a problem with 4.6 installed.

You mentioned that you have a backup of an older version of WordPress. If this is correct, open wp-config.php in you backup copy and look for the “salts” about mid way down. There will look like random number, letters possibly symbols.
Replace the salts in live wp-config.php with the ones you copied from you backup file.
DO NOT POST your wp-config.php file contents publicly. I am not sure but it sounds like the salts may have been changed.
Salts are used to create a password hash of a plaintext password. They are a key to encrypt the passwords. If the salts change for whatever reason, all the passwords will become invalid.
PLEASE PLEASE make a backup of the file before you edit it.

I looked at salts from a working backup. Then I updated wordpress and checked the config file from the server. The salts are the same in both files.
Could it be anything else? It only seems to be with the latest wp 4.6.
