Yoast SEO update breaks permalinks

    No matter what I do, every time I update SEO Yoast via WordPress Updates it causes permalinks to break, the homepage works fine but if you want to visit any page further down it returns a 404 page without fail. This is only resolved by going into WordPress Permalink Settings and simply hitting the button to update the permalinks, after which point everything works again.

    This issue happens 100% of the time immediately following an update to the SEO Yoast plugin. Any ideas how to stop this happening? I am currently running the latest version of Yoast (3.4.2).
