What files should be in the default theme folder? Customising WP

Argh. I was having my first try at using my own website “framework” and injecting the wordpress loop etc into an area on my site, so that I retained the look and feel of my site on the blog section.
I set it up to do this right before I went on holiday. I have the content appearing in the section I want, but it has no style applied to it.
Initially I had the content appearing where I wanted it, and it was styled, but the default WP body and html styles had affected the layout of my page.
I have a feeling before I went on holiday I deleted a file in the folder by accident when playing around with this. The style.css and rtl.css are still linked but the WP area remains unstyled.
In my folder are the following files;

archive.php
archives.php
blog.css
comments-popup.php
comments.php
footer.php
functions.php
header.php
image.php
index.php
links.php
page.php
rtl.css
search.php
sidebar.php
single.php
style.cssAm I missing anything?
