Thank you for the reply. I went through my wp-config.php , and i dont find define( ‘WP_AUTO_UPDATE_CORE’, true ); or any variation such as define( ‘WP_AUTO_UPDATE_CORE’, false );
Infact i can’t find any word with “update” on my conf file.
I also have another blog that was on my vps from the start, and it can be updated just fine.
Any other ideas?
File/folder permission/owner issues? How did you transfer your site to your server?

Files 664 – There shouldn’t be a problem with them.
Copied all my files and DB to my vps, and changed the DB values accordingly.
File/Folder Owner? Just make sure they are what they should be. Probably not root:root if it is.
ls -lat
Also, try installing WordFence plugin and run a scan to see if any modified update files compared to WP repository.
All permissions are good, im very sure.
I’ve never tried WordFence.. let me run a scan and i will update here.

Just ran Wordfence scan, nothing alarming there. Just a plugin that needs to be updated.
No other issues found.

I’m just hoping that godaddy has made some weirdo update customizations, and someone could catch what it is.
Obviously make sure you have a backup, but what happens if you click the button “Re-install Now” on the yoursite.com/wp-admin/update-core.php
Will it recognize the update is available after the re-install?
There’s no option to upload a screenshot here, else i would have shown.
But there’s no such option like “Re-install now”.
Just the heading “WordPress Updates”
Then “Last checked on July 7, 2016 at 1:45 am. Check Again “
Then starts the Plugins section.
Backup these files, and try replacing them with below.
Replace /wp-admin/update-core.php with https://core.svn.wordpress.org/trunk/wp-admin/update-core.php
Replace /wp-admin/upgrade.php with https://core.svn.wordpress.org/trunk/wp-admin/upgrade.php
If that doesn’t fix it, I would install the plugin UpdraftPlus and backup/download your site to your computer using the plugin. Then do a fresh install of WordPress with the current version, install UpdraftPlus again, upload your backup files generated by the plugin earlier, restore.
I’m pretty sure that would fix it for the next update.
I’ve been suffering from the same issue for a while. Ironically it was how your described this situation that helped me resolve it. Just in case others are looking for the answer, here’s what works for me.
GoDaddy managed WordPress hosting is a multi user environment. They have a number of plugins deployed on all sites that make sense on their servers, but not if you move it elsewhere. Unfortunately these mu plugins don’t show up (for the most part).
Long story short I removed the folder “mu-plugins” from my wp-content/plugins/ folder. Once I did that, my WP was able to see the available updates.
