Can your plugin:
1. replicate availability settings for certain days.
For example Saturday prices for the same room is more. So instead of setting 52 Saturdays with that price, can I set is once and apply/duplicate for the next year?

2. the optional extra for the room changes price on weekends as well. Can I set your plugin to understand the price change for say ‘breakfast’ is more on some days than others for the same room?

Hello.
1) Such feature possible in the Booking Calendar Business Medium and higher versions. Please check more about this here: http://wpbookingcalendar.com/overview/#rates
In these version possible to set season filters (you can define each Saturday during each months during each year) at the Booking > Resources > Filters page and then set cost for this season filter at Booking > Resources > Cost and rates page.
