Could you please describe your issue in more details? Was your site get unstyled? Was javascript stop working?
I added border-bottom the my side menu and when I used the plugin the border width become larger than the menu width.
Have you tried ignoring (not minify) the style in which you added the border-bottom rule?
I not sure I understand you, how I ignore what you wrote?

You can navigate to BWP Minify >> Manage enqueued files and then choose to ignore the stylesheet file in which you have the “border-bottom” css rule.
