URGENT: Taxonomy Template not working 90% of the time

I am not sure if it was the ugprade of the module from 1.7.7 to 2.0.1 but my custom taxonomy and their custom templates are not working on ~90% of the links.
On this url it works and the template correctly shows the left sidebar with the other taxonomies as well as the posts within the taxonomy on the right below:
On this url it does not work – it does not show the list of other terms or the post withing this taxonomy. It’s almost as if it is not recognized as a custom taxonomy and doesn’t load the taxonomy template:
In the first link, clicking any of the links for browse by boat or browse by theme shows that a large amount of them are not working.
Need urgent help!
