If you network activate the plugin and enable plugin’s network mode, from Network Admin screen, you’ll be able to assign a View to each of your sites. From there it all depends on how you decide to organize sites’ tracking: using a single view, multiple accounts, multiple properties and/or multiple views.

Considering the large number of sites, if all tracking is done in a single Google account, you should enable network mode.

Please note that network mode is a plugin option, not to be confused with Network Activate.

See Google Analytics menu under the sidebar of your Network Admin screen (http://yourdomainname/wp-admin/network/). There’s an option that needs to be switched on, called use a single Google Analytics account for the entire network.
