How long did you wait? Maybe there was an error or it might haved timed-out. Did you try clicking the button to display the half finished or broken results page/ Sometime there is more info there that will explain why it’s not fixing all those threats.

I see there is over 1,500 infected files. You may need to clean smaller batches of time at a time. If you start the scan over then you can click the fix button after it find the first 100 or so files. If you clean as you scan then it should be able to handle the cleaning and then you will have finished the cleaning by the time the scan is done.

Please let me know if you need more help or mark this topic resolved if you get it working.

I was actually able to remove them by myself without a problem, should I be able to relist the site back on google without a problem?

You cleaned over 1500 files manually?

If you got everything and there are no more threats appearing on the front end of your site then you should be ok to relist, but if you are not certain that you have patched the vulnerability that let all those files get hacked in the first place then you should keep a close eye on your site for at least a few days just to make sure the infections don’t come back.
