In the current version (1.0.3), it affects the menu for all users.
However, we’re close to shipping the new version (2.0), which will make the menu customizable on a per-user basis. There will also be an import/export functionality if you want to change it for other users as well.

Looking forward to 2.0 then. Ideally I would like to see the option to apply across to all users, like a default menu and then the user can overwrite the menu organization how they want, but that would just apply to them and no one else.

You’re not the first one to ask this. There are some hooks available to implement something like that. It will likely be implemented in a separate add-on plugin to not make the default plugin even more complex.
