I’m having memory issues with my site and lately when I try to edit stuff on Ad Inserter, I get a fatal error and the changes aren’t saved.

Is there a way I can edit the ads through my file manager on the hosting site?

No since the settings are stored in the database and you can only edit them via Ad Inserter settings.
