I use complete backupwordpress to transfer sites from dev to production and it has always worked perfectly. Since 03-17, my backups are missing files; eg,
    /wp-includes/cache.php
    /wp-content/plugins/wp-super-cache
    /wp-content/plugins/backupwordpress/admin/page.php and backups.php

Any idea why this would happen? I am using standard linux shared hosting; eg, bluehost or hostgator or mamp pro. Doesn’t seem to matter.

I updated to 3.2.1 and the problem has not been fixed. Same files are missing and there is no sql file.
