Also, very basic new user emails are going to the master email, not the appropriate site email specified. I’m on a multisite installation, so this is especially a big problem.

If you think it was caused by an upgrade to WP 4.1, you should be able to do that again.

After that, if it’s still a problem, I’d be looking at all my logs to see if I can identify the cause. I’d also be talking to my host to see what their logs turn up.

I’m able to confirm, via reverting back to 4.0, that S2 goes back to normal.

Is anyone else having problems with the update?

I’m going to update again and see if it breaks, then move to plugin updates.

    Ok, I’ve found the source.

S2Member and the plugin Easy Digital Downloads have a serious conflict. The whole backend crashes when the two are updated at the same time. Can’t be live together.

Can someone post that note to the devs?

    Are you sure?

I have them both on several of my sites (albeit that they are not multisite installations) without any problems.

Have you tried updating them one at a time?

There may be more going on than I realize, but thank goodness for WPengine’s backup service, saved my butt.

Had to revert multiple times. Upgrade to 4.1, then upgrade S2, everything is fine. Then I go to upgrade EDD and the whole thing falls apart.

Now I’m concerned I’ll have to completely remove it, certainly not going to update it again… yes, the multisite creates problems, I’m sure that’s part of it.
