Which I believe is incorrect because WordPress 4.1 uses JQuery core version 1.11.1.
It seems the necessary checkbox you ticked previously (to enqueue a safe version of jQuery) is no longer rendered. Thus you now cannot untick the checkbox.

Same here. It says “1.11.1” (not “1.11.0”), but there is no checkbox to deactivate.
I had to disable the plugin to get my site running again.

You probably have nothing to worry about.
I don’t think that your JQuery has been replaced with a safe version.
(Otherwise it would be saying “Your current jQuery version is 1.11.0.”
You would need to tick the checkbox at least once in order to achieve this. And I don’t think you have ever done that (simply because there has never been a checkbox to tick).
The checkbox is only displayed when an unsafe version of JQuery is detected in WP frontend while a user is logged in.
Any JQuery version older/lower than 1.6.3 is considered unsafe by the
iThemes Security Plugin.
So you probably needed to disable the plugin because of a different
problem\issue caused by the plugin.
