You description doesn’t give me enough details to explain to you “what happened”. So I’m going to explain the changes made in v2.1 with respect to custom post types.
I’m taking bbPress plugin for this example. bbPress creates three custom post types. Forums, Topics and Replies.
In v2.0 all the capabilities bbPress created, against custom post types or not, will be under “Other Capabilities” section.

In v2.1 custom post type capabilities will be grouped into its own section and capabilities which are not tied with a custom post type will be under “Other Capabilities”. (There is a bug reported with this functionality, custom post type capabilities are duplicating in its own section and in other capabilities, which will be fixed in next release. This doesn’t limit you from achieving the functionality.)

And if you have a custom post type which can have customized permissions, in v2.0 you wont see any difference, in v2.1 you will see a new section. For example “Demo”.

If you upgrade to pro, then you can have custom capabilities for “Demo”.

As you can see, I did not remove any functionality from the free version. Instead I added custom post type groups, which I believe gives more flexibility. With that said, you could be having a special scenario and there could be a bug in my code which happens only in your scenario.
So can you explain more in detail, what functionality you were able to do in v2.0, which v2.1 wont allow you to do, possibly with screen shots?
