The spam situation is something that is out of our plugin scope because it uses the wp_mail() function from WordPress like many other plugins. Please see this FAQ from WooCommerce.
If the problem persist you should consider contacting your hosting provider about this issue.
About the error, can you show some image or describe it better?

Thanks for your feedback but I have to correct you.
Woocommerce has no problems. If I deactivate your plugin it will not end up in the spam folder. As soon as I activate it, the email ends up in the spam folder. In addition, I use WP mail SMTP plugin to prevent this type of problem.
You have not addressed the second problem. The PDFs sent by email cannot be opened.

I will need more informations from you to make a better analysis in this issue:
- Can you check WooCommerce > Status > Logs to see if there is a log named ‘wpo-wcpdf-xxxx’ in the dropdown and see what errors have?
- Can you upload a copy of the PDF somewhere so i can download to inspect it?
- Can you try to create a PDF in the backend (manually) to see if that shows errors?
