I’m using the s2member plugin. It allows the creation of capabilities, but they don’t show up in CME.

The capability is known to WordPress. In php functions such as add_cap() remove_cap() has_cap() all work for the capability, but it doesn’t show up in CME so I can’t add it to any role.

Try adding those capabilities to your Administrator role using the “Add Capability” input box in the sidebar. The field of available “Additional Capabilities” checkboxes are those currently assigned to your Administrator role.
