please check if the custom layer is defined as a multi-layer-map as direct additions to those are not possible (assign the marker to a sublayer of the multi-layer-map instead)

Hi Robert, it is defined as a multi-layer map. We had no issues until the most recent upgrade.
sorry, but as said before, direct additions of markers to a multi-layer-map are not possible (at least anymore, if I remember correctly, the workflow was optimized in v3.6). This was due to the fact that if you assigned markers to a layer and then turned this layer into a multi-layer-map, the assigned markers would not be displayed.
Please assign your marker to one of the sublayers of your multi-layer-map instead.

By un-checking it, I’ve lost all my markers. But I was able to “re-assign” all markers to the only layer by going to All Markers -> Selecting all of them, and then at the bottom of that view, assigning them to my layer.
FYI: if you have more than 30 markers, you’re going to need to adjust how many markers are shown on a single page, otherwise you’re only going to assign the first 30 markers and you’ll have to repeat the steps above for each page.
unchecking the multi-layer-map-checkbox on a multi-layer-map will not remove the layer a single marker map is assigned to! you can always readable this checkbox. If you want to assign multiple markers to a layer, you can also use the tools page. or you change in settings / misc how many markers should be displayed on the “list all markers” page
